I run this script at 23:00

stopdb.cmd
jkdfragcmd.exe
startdb.cmd

When I run this script, the startdb.cmd (to startup oracle) is executed before jkdfragcmd.exe is finished.
Can you help me?

Maybe

stopdb.cmd
start /WAIT jkdfragcmd.exe
startdb.cmd

even without START /wait, this shouldn't happen, so long as you are definately using jkdefragcmd.exe

Using the gui version (jkdefrag.exe) will lead to the script continuing before jkdefrag finishes.
