Perhaps it's already possible and I didn't find it out:
I want that jkdefrag starts minimized in systemtray. So, I have a lot of space in normal taskbar for applications and jkdefrag can run in background.
It should also be possible to hit minimize button and jkdefrag minimizes to system tray.

Sorry, but JkDefrag cannot minimize to the system tray. JkDefrag is designed to run and then stop, it is not an application that runs continuously in the background.

There are utilities such as Traymin which you can use to minimise any application to the system tray.
