My Mydefrag took more than an hour in zone 6 on a file about backup.
Is this normal or is the file damaging my MD?

How big was this file? Depending on the performance of your system and HDD a big file especially backup images or archives can take a lot of time.

Since this is a backup file, it is most likely huge, so it is normal that defrag takes so long. I would recommend to exclude this file from being processed by MyDefrag.
