A defragmented file has all it's data in a single big linear block on disk. A contiguous file is also linear, but may have some unmovable data from another file somewhere inside. Other defragmenters will show the file as having 2 fragments, MyDefrag shows it as unfragmented."

My use of 4.3.1 has contiguous files show up as two obvious fragments, NOT in the green of a 'good' file.
When did this change?
Can this change back?
Can I use SetFileColor() in some way that I don't see in the manual?

Add the line
IgnoreWrapAroundFragmentation(yes)
to your Settings.MyD file. If a file is fragmented, it will be displayed as fragmented.
The setting was introduced in 4.1.2.

And what about coloring the file? You have not specified?

When I do this in 4.3.1, the file still shows in yellow as fragmented, the status bar text lists "Fragments = 2".

Is there a way to color just these wrapped around files - separately from the rest of the "truly" fragmented ones?
