Why do you want to set the working directory?

I guess you can set it in the shortcut that is used to start MyDefrag.

ShotCut to MyDefrag ?! I'm a GUI creator .. do you really think i use MyDefrag standalone !

What about changing the working directory within the GUI before starting the program?

Not from within MyDefrag, no. You have to do it before starting the program.
