JKDefrag v3.8 not is showing System Files (pink) and the newer versions aren't working for some reason. They seem to be stuck on Phase2=(
Perhaps you can post a snapshot and the logfile after running with "-d 6"? I don't know what you mean, your descriptions are a bit vague.
