Do the commandline options work for the GUI version, or are the only for the commandline version?

They work in all three versions, even the screensaver. You could have just tried, instead of asking....

No they do not work for the GUI version
But the GUI version has one commandline parameter -h this will run JKDefrag in hidden mode

Oeps, my mistake. The commandline options work for the Windows version of JkDefrag, but if you are using a GUI wrapper then it depends on that GUI program.
