Are directory entries sorted within the directory if files are sorted? In the same way?
This might speed other activities that process whole directories of files, like virus checking, ...

No. JkDefrag places all directories together at the fastest part of the disk (zone 1 at the beginning of the disk). For certain tasks it would be faster to place directories with the files, but for most other tasks it is much better to place all directories at the beginning of the disk. In v4 of JkDefrag it will be possible to place the MFT and the directories at the "sweet spot" of the disk, which should be even faster.
p.s. The Windows defragmentation API refuses to move directories on FAT32 filesystems. This is a known FAT32 limitation and not a bug in JkDefrag.
